Let's look at the following three expressions:
(1) be "built" of something: (= to be made using particular materials)
e.g. The Eiffel Tower was built of iron. (not built with iron, as iron is a kind of materials)
(2) "use" something (as a tool, method, service, ..etc.) to do something
e.g. Gustave Eiffel used iron to build the Eiffel Tower.
= The Eiffel Tower was built (by Gustsave Eiffel) using iron.
("using" is a participle and can't follow a preposition)
Gustave Eiffel used rivets (鉚釘) to build the Eiffel Tower.
= The Eiffel Tower was built (by Gustsave Eiffel) using rivets.
(3) preposition "with" = using something as a tool or by means of something
e.g. He cut the cake with a knife.
The construction workers built the Eiffel Tower with wooden scaffolds.
(A) If you want to mean "iron" as a kind of building materials, (in fact, it is)
the best option would be: (1) The Eiffel Tower was built of iron.
The iron, as in (2), represents the main component rather than a kind of materials.
(B) If you want to show HOW or in what way the Eiffel Tower was built, you may use the preposition "by".
e.g. They built the Eiffel Tower by setting up wooden scaffolds. ("setting" is gerund, object of preposition)
e.g. They built the Eiffel Tower by rivets.
