According to a possible meaning, I'd rewrite the sentence as follows:

~ You two have a lot in common way more than you'd ever imagine.
The speaker gives an assertion of his thought using comparison.

1. have something in common (idiomatic expression)
example: They have a lot in common. 他們有許多共同之處。
(the verb "have" is correctly used with "in common")

2. way more than
As already explained by Kookie大, "way" is an adverb to amplify the comparison. (=much more than)

You two have many ways in common. (many ===> more, comparative)
