My suggestion:
Where are your from = 你是哪裡人(你的家鄉在哪裡)
Where do you come from = 你從哪裡來的

(1) "Where are you come from" has two verbs because both "are" and "come" are main verbs.
(2) "Where do you come from" has only one verb because "do" is a modal verb, and "come" is a bare infinitive.

Indeed, I made a mistake. "Do" is one of the 3 auxiliary verbs that are not also modal verbs. "Do come" is one verb because it works the same way as the modal verbs, that it takes a bare infinitive to form a main verb.

I don't think anyone can pass even a secondary school English exam. with the notion that "how are you come from" is grammatically correct. There is no point in arguing any further. I rest my case.

1. Where are you from?

2 Where are you coming from?= we use this when we are talking to somebody and ask where he/she is coming from or we are waiting for them so we say No.2

3 where do you come from?

These three sentences mean the same thing. However, we normally use No. 1 or No.3
