To Helen:-
(a)It is not who Bruce was; (if=be; to be) with her.
=She doesn't care the character, appearance, famous , importance, or job-position of Bruce.(to be with her,Helen)
(b) It is (not Bruce) who was with her
=who she was with is not Bruce
=The person with her is not Bruce.
=someone other than Bruce

It was not Bruce who(m) she was with.

It-cleft sentence to emphasize:
(1) Bruce [was with her].
it-cleft ==>  It "was" Bruce who [was with her].

(2) Someone other than Bruce was with her.
===>  It "was" not Bruce who was with her.
(3) Bruce was not with her.
===> It "is" not true that Bruce was with her.

Sentences (a) and (b) are both wrong!

It is not who ... Bruce was with her.

It is not Bruce who was with her. = The person who was with her is not Bruce.
Bruce.
