Does a loving parent understand their little toddler when it throws a hissy-fit? Or when it becomes a teenager and wants to sleep and never to tidy their room? Yes. Even though the loving parent understands but still disciplines the child, causing the child to yell, "You don't understand me!" the parent knows the child far better than it does. Or, when a husband has an extra-marital affair and says, "My wife doesn't understand me", we all know that is a classic case of using a complaint to excuse inexcusable behavior. The wife understands her unfaithful husband better than he understands himself.
We know our Creator understands us because He made us - in His image and likeness. He is as a Father to those who love Him, which includes disciplining us when we are disobedient, and those who draw near to God experience His steadfast love. He answers the prayers of those who wait on Him, in faith. I've had 40+ years of experiencing the depths of God's understanding of me, and dealing lovingly with me (including disciplining me, for "The Lord disciplines those he loves", His written record tells me.) God communicates with those who turn to Him. That's how we know. Those who despise or dismiss the idea that God understands us are those who either don't believe any God exists, or who have turned their backs on their Maker.
Therein lies the rub. Organized religions want to tell us that God loves us or God will help us or some other characteristic of God. Atheists want to tell us that God doesn't exist. But it is also perfectly okay to believe (to feel) the existence of God .. and that's IT. We humans don't know anything else. And maybe humans are not capable of understanding anything more about God. There is a scary thought for both religion and atheists!
You wouldn't if you don't know God, who is 'All-Knowing'. Wondering if God understands us demonstrates some lack of belief, which troubles our hearts and minds. The point of faith is not to worry if God "understands" us, but to trust and accept that 'He does', no matter the circumstances we're in. If you're facing that dilemma as an omniscient human then you better be worried.

Who understands how the Samsung phone works? Samsung, because the phone is manufactured by the company Samsung. Then why do we doubt that God understands us or not? We are creations of the Divine. May be we were born because of the act of our mother and father, but who created our eyes, our nose, our ears, our tongue? Who gave us millions of neurons? We have thirty trillion cells in the human body; we have a heart that can pump blood to every cell. Who gave us all these? It is a manufacturer, a creator - the creator called God. If God has created us, then why should God have a problem in understanding us? When we realize that every cell of our body is a manifestation of God, such questions will dissolve.
We know it because of these words from Psalm 139: "1.O Jehovah, you have searched through me, and you know me. 2 You know when I sit down and when I rise up.You discern my thoughts from afar. 3 You observe me when I travel and when I lie down; You are familiar with all my ways. 4 There is not a word on my tongue, But look! Because he created us. He knows our very thoughts.
He knows our innermost thoughts and feelings, a.k.a. the person of the 'heart'. (Jeremiah 11:20; 1 Samuel 16:7) And since He is literally the creator of mankind(Genesis 1:26 & 27), He knows what's best for us, hence why He encourages people to adhere to His principles and commands. (Isaiah 48:17 & 18)

God’s intervention in human affairs is very rare. God doesn't watch each and every human being at the same time and cannot live with each and everyone to guide them. These works are done by the spirits. God had created different kinds of spirits for various purposes. He had made the spirits to watch, guide and determine the destiny of the human beings from their daily activities, talks and thoughts too. A human being during his/her lifetime is living with many spirits which have joined one by one since birth. They are knowledge, skills, feelings, emotions, interests and everything. These spirits are your consciousnesses and memories. Even thoughts are not your own. For example, when you want to take a decision on a subject, one after another the spirits think and you just listen, choose or reject the ideas which they transmit to your mind through your brain in the form of thoughts. Brain is just a media to connect the spirits to your mind. A mind is just a computer's mind. A mind is you. After the destruction of a computer completely you will not get it's mind. The same is the case with the human beings. A human being doesn't have a spiritual body. Soul is nothing but an energy needed for the functionality of a body. It is not a spirit or anything else. A body's functionality is based on the auto mechanism. After death all spirits which accompanied a person quit and go to different places searching new bodies. No one lives after death in any form. All human beings are just robots made of flesh and bones and toys of the spirits for their games.

Does a carpenter know how he built his table, or a painter know how he painted his picture? I think God who created the universe and who created us, can not only understand us, but knows us better than ourselves. It says in the Bible that God has numbered the hairs on our head and knows the name of every star in the sky. That’s a lot more detail than we will ever know about ourselves or would even think to care to know, yet God cares. So yes God does understand you.
