With going too much detail, the major difference between the 2 Ordinances is the Ordinance applicable to Hong Kong/Macau is more favourable than the Ordinance applicable to the Mainland.

For example, the Hong Kong/Macau Ordinance does not set limits in term of immigration, but the Mainland Ordinance does have some restrictive limits (worse than other foreigners). Also - even with different systems, Taiwan's legal system will work with Hong Kong/Macau system but not the Mainland.
