question about the mandarin pinyin "y"?

I know the number one is pronounced "yi1". But when I hear native Chinese people say it, the say "ee" as in queen instead, like the "y" sound is silent.

Why don't they pronounce the y?

Yes, it is indeed true. There are few Chinese words, its pronunciations are varied depending on the phonetic tone of the word that follows.
And 一(1) is the case.
1 could have different tones as follows.
1. 一(1) + word with tone 1, 2 or 3, then 1 should be pronounced with tone 4
2. 一(1) + word with tone 4, then 1 should be pronounced with tone 2.
3. When 一(1) is preceded by 第:
第一天(the first day)、第一名(the number one)、第一個(the fir one), then一 (1) should be pronounced with no tone.
And for example, in military, when sergeants shout out commands using 1, 2, 3, 4 etc., I think the tones are also varied.
