Why does Solomon refer to his wife as his sister (Song of Solomon 4:9)?

You have stolen my heart, my sister, my bride; you have stolen my heart with one glance of your eyes, with one jewel of your necklace.

Probably the author is using the word "sister" in one of the less rigid (but still standard) senses
http://www.dictionary.com/browse/sister
That is: perhaps she was a sister Judahite, or a sister Israelite, or a sister Jerusalemite, etc.

No. In ancient Egyptian love songs, when a woman was referred to as a sister it emphasized love and closeness. Your sister is always your sister. So King Solomon's wife loved him with sexual passion but loved him with the purity like a sister. Here's a link that describes this wonderfully. I suggest too that if you can, go to gotquestions.org and you will find many answers to questions like this and many others.

Through his marriage his wife becomes his father's daughter. What is the relationship between a father's son and a father's daughter?

Many if not most Bible scholars believe these passages are very symbolic, and actually are referring to Christ and his church.

The church is called the bride of Christ, and its members are children of God. Since Jesus is the Son of God, that also makes the church in a sense a sibling of Christ, thus also the term "sister" is used.

The Hebrew word used by Solomon is used elsewhere in scripture to refer to any woman of the same tribe. One example appears in Number 25:18, where GOD describes a Midianite female as the 'sister' of the entire Midianite people. In context, there is no familial usage, only this tribal reference of overall relationship based on tribal identity. This was continued in usage among Jews generally, and now even among all Christians who refer to one another as 'brethren,' despite maintaining delegates from every human tribal lineage. The Christian wife is even referred to in New Testament scripture as 'sister,' (e.g. 1 Corinthians 9:5, Biblical Greek: 'adelphe gune,' literally, 'sister wife').
