Trump won because Democrats ran such an unpopular candidate that she could only manage to win her safe Democrat states. But you are correct, the United States isn't a direct democracy, you learn that, and why sometime early on in highschool.

Democracy is clearly a lot more complicated than you think. "Popular vote" is not how presidents are elected, nor should it be IMO. That being said, the American system is even worse.
Short version: Whoever gets more votes doesn't necessarily get the oval office.
