上年用過特區護照去台灣/韓國，如今年再去，但用BNO，會有問題嗎?

Irrelevant.
It is based on the person, not the passport used (Immigration in each country uses your name, date of birth, and sex to identify you).
So if you have any issues with your prior visit, you will still have the same problem even using another passport.

只要護照有效期是不少過6個月的，絕對冇問題。
