a rain check is what you would get if an event you were attending and paid for ended up being cancelled because of the weather. You already paid. You get a "check" that you can use another day.
So "taking a rain check" means that you are good with doing the thing being discussed, but not good with the timing. You would like to do the thing, but want to do it a different time. You basically say no for the when, not the thing. you are good with the thing, but need a different time.
