Does it affect your SPaG (spelling, punctuation and grammar) mark if you spell words the 'American' way?
In my English GCSE, you get marks for your spelling.
I live in the UK, but I was born in America and was raised to spell words the 'American' way (I.E color, center). If I do this on my exam will I loose marks because it isn't the correct 'English' way?

Yes, of course you will. The way Americans spell English words is their way, not correct English,. You must spell words correctly.
Yes you must use English spellings in a UK examination or you will lose marks. Not too difficult. You can do as you wish afterwards.
I am hoping so,remember it IS the English language, not American.
It's "lose marks" whatever country you're in.
