The highest ranking authority is the President personal below the president (CINC) would be the Secretary of Defense (civilian cabinet staff), although he/she acts more as a Deputy CINC.
In the operational command structure, command goes from CINC or the Secretary of Defense acting on his behalf, to the Combatant Commanders, like Central Command, etc.
In the statutory/administrative command, command goes from the President, Secretary of Defense, Chairman of the Joint Chief of Staff, the Joint Chiefs, then the Joint Chiefs themselves, each in charge of their respective military branches. Each branch's military structure takes hold after that. The Secretaries of the Army, Navy and Air Force can also weigh in as the heads of their respective branches.
Pat's description is not the chain of command, but chain of succession, which only comes into play if the President gets hit by a bus.
