It's a computerized control system, as opposed to a directly mechanical control system. Pushing medals or moving the stick/wheel transmits a signal to a computer that then interprets it and applies it to hydraulics or motors that move the necessary mechanical components of the plane. With a mechanical control, moving the stick/wheel or pushing in pedals would proportionally move ropes or bars attached to the controls.
It means that the controls are electronic.
Originally, everything on a plane was mechanical. Whenever you moved the stick, throttle, rudder-pedals, etc, the input moved through a system of cables, pulleys, wheels, an hydraulics to move the control surfaces on the tail and wings and change the speed of the engines.
A plane with a fly by wire system uses electronics and computers transmit the input of the pilot to the applicable part of the plane.
