As those molecules absorbed the microwave, they gain energy and vibrate.
Such vibrations generate heat and cause the temperature of food to rise.

This is the principle of how microwave oven heat up substances.

Sometimes, "explosion" occurs because there are large amount of water/lipid molecules in the object.
They absorb energy and vibrate so vigorously that they boil/splash and seems to "explode".

Looking at the substances/objects you mentioned,
Glass beads = glass
Marbles = glass, agate, plastic
Plastic beads = plastic
stone granules etc. = solid mineral/mineraloid

All these substances DO NOT contain/ contain only very very very tiny portion of water. And they rarely contain no lipid/similar substances.
So, even they are exposed under microwaves, they will NOT vibrate/boil/splash as there is NO/very little molecules absorbing energy)
