“it” 這個字 refers to my pen
“so ….. that …..” is used to mention the result.
My pen cannot be used any more as a result of my pen being used so much.

你的句子 follow 類似格式.
Use something so much (that) it cannot be used anymore

Comment:
你的句子其實有個”that”, 作為 conjunction. 將兩個 clauses joining together, 不過 that 這個字在你的句子omit了. It is OK.
你的句子沒有 subject. 通常imperative clause (命令,誡命,規則) 才沒有subject.
