are the differences in alleles due to the degenerate codes of the same amino acid?

Basically, sometime during replication, there was a mutation that caused a gene to produce a polypeptide that was slightly different than the original. This new polypeptide resulted in a variation in the gene that led to the formation of a new phenotype.
