The word " if " is an assumption not a choice. You're making a choice between two here. You wanted an opinion of which is better not what is better. So, your question should read :

In your opinion, which is better : Our company(subject) sponsoring a children's home or contributing to environmental protection?

The pronoun "it" refering to the subject again is not necessary since the subject agree both verbs.
which = singular
what = singular/plural depending if clause is restrictive or non restrictive.

Try this -

"In your opinion, is it better for our company to sponsor a children's home or contribute to environmental protection?"

It's okay, but would probably sound better if it said "In your opinion, what would be better: Our company sponsoring a children's home or contributing to environmental protection." But the other way sounds okay, too.

Remember it is THIS question or THESE questions.
Your question is structured correctly and it does not sound weird. I prefer your version to all the others, I would put a comma before and after the word or.
If you're not a native, congratulations

To Leonard H, Thank you for the observation on "between and among" I appreciate it.

Don't capitalize "if."

This would be better:

"In your opinion, what would be better: sponsoring a children's home or contributing to environmental protection?"

Nothing weird and wrong about that. Just not concise enough. If you are asking someone's opinion, you don't go, "In your opinion, what would be better." I would say, "Would you rather sponsor a children's home or contribute to environmental protection, given the resources (from our company)."

Answer #2 sounds more Professional. It flows better.
