You may say it in some different ways.
Here they are:
1) Put a tiny bit of salt INTO the soup
2) Put a pinch of salt INTO the soup
3) Put some salt INTO the soup

4) Add a tiny bit of salt TO the soup
5) Add a pinch of salt TO the soup

" to add something into the soup" is okay, too.
It is just that it is not very commonly used.
As a native English speaker, I have heard " to add xxx to xxx" more.
