It really all depends on who is fighting who. There are just too many characters in both series but if you focus on the straw hat crew taking on one character from the main group of ninja from Naruto then it be really close.
Luffy vs Naruto- Luffy is obviously stronger, faster, and more durable then Naruto. Head on, Naruto would get his *** kicked. However, I think he would use his normal strategy on hundreds of clones to occupy luffy with his second and third gear abilities. Using it as a distraction, he could land a rasengan or a Wind Style: Spiraling Shuriken and that would end Luffy.
Roronoa Zoro vs Shino- I don't see anyone trying to fight him in close quarters and living so the best bet his Shino. He could use his insects at mid-range to attack, not much Zoro's attacks can do to bugs.
Sanji vs Neji- Neji is the one of the few characters I can see being able to fight Sanji in hand to foot combat. Although Neji is fast enough and could land a crippling gentle fist style hit, Sanji kicks are too strong and would most likely kill Neji.
Nami vs. practically anyone is screwed- but for all intents and purposes vs sakura- Sakura would use her super strength to knock her head off her shoulders.
Usopp vs Ten Ten- She would most likely just shower him with ninja tools until he died.
Nico Robin vs Kiba- She would use her powers to restrain Kiba from making any moves and brake his neck.
Franky vs Rock Lee- He is the only one fast enough to dodge his projectiles and has a tendency in general to attack people from their back which works perfectly since that is Franky's only weak spot. Rock Lee would win.
Tony Tony Chopper vs Hinata- It would take some time but I think she would be able to get a palm strike to Choppers chest and stop his heart.
Brook vs Shikamaru- I honestly don't know much about Brook but I read his fruit's power is resurrection so if he is immortal then Brook but any other scenario I would choose Shikamuru with his clan's jutsu.
