Neglecting friction, the energy spent in climbing the stair with [one step at a time] and [two step at a time] are the same, which is equal to the gain in potential energy. The time needed, is however, longer when the climbing is with [one step at a time]. Thus the power needed (power = energy/time interval) is less for this case. You therefore feel more easy and comfortable by climbing the stair with [ one step at time].

The above explanation is only based on physics principles. Biological factors would also have influence on one's feeling. The slower [one step at a time] climbing enables relatively less rapid respiration and less heat generated from the body, all these would add to one's feeling of comfortability.
