I am planning to go to Athen and Amsterdam at the end of Sept, any suggestion which place I should go first and which island I must visit at Athen.
should I travel by train or by flight from the two cities? which is cheaper?
any recommendation for hotels booking? which travel agent has this kind of package? I am planning to stay in Europe for about 12 days... and this is a honeymoon travel, so I am intented to stay in Athen longer, but there are too many islands in Athen... not sure which one or two to pick? I prefer somewhere clean and reasonbly quiet. any suggestion?

Just some supplement in additon to Ken's advice.
The two must visit islands of Greece are Mykonos and Santorini. Santorini is further away Athens then Mykonos, which takes around 5 hours for the fast ferry. Of course, you can take the plane for traveling to Santorini (which I did last time) but you have to take into consideration the traveling and check in time by plane.
Since Sept is still the end of the high season, you have to make sure you reserve a room beforehand (especially it is your honey moon)

Well, you can purchase a ticket from Hong Kong via Amsterdam/Paris to Athen, return stopover Amsterdam to Hong Kong.
In the market, this is a kind of ticket offer by KLM(both way via Amsterdam) or KLM and Air France together(one way via Paris, one way via Amsterdam). Of course, return stopover Amsterdam la.
I was in Athen long time ago. Don't know any changes. I stayed at a hotel not far from the Hotel Grande Bretagne. I forgot the name.
For islands, I was in Mykonos(Petasos beach hotel at Platys Yialos). It was end of May. I was lucky, somebody told me if I was there early, either I cannot go to islands or stuck on the islands as it was too windy. All ferries stop services. (Because of this, I really remember this part of my trip). Really, blue and white for the hotel. Nice swimming pool facing to the sea. There is a beach just a few minutes walk from the hotel too. There is a bus link from the city to Platys Yialos(remember to check the timetable as it is not frequent at all). I remember you can hire a motorbike/scooters or you can take taxi(old model Mercedes).
From Athens, you can take train to Piraeus(a port in Athens) where you can travel by ferry to islands. I took the catamaran(a huge one which can accommodate with cars), not those from Hong Kong to Macau). You can save nearly half of you travel time than you travel by ferry.
Another option, you can fly, either Olympic Airways or Aegean Airlines.
