hi, should I use "from" or "of" before the "Institute of Engineering
"?

I would rather put it like this:
The course will offer exemption from mathematics under the Institute of Engineering.
exempt + from (免除,豁免)
Please understand the course will offer exemption from mathematics.
The course will NOT offer exemption from the Institute of Engineering.
And, it is the course under the Institute of Engineering.

I think you should use "by" as the preposition.
