這句可以改為:
For your inquiry, you should ask Peter for he is now resposible for any Negotiate Agency Agreement.

For your inquiry, you should ask Peter for he is now the person responsible for Negotiate Agency Agreement.

其實並不用說in his new capacity這句,老外說話不會多用贅言,只會說:他是負責xxx,而不會說:他在他的新職位負責xxx之言。

I suggest to change the sentence to :

For this inquiry, I think you should ask Peter since he is in his new capacity which includes responsibility to negotiate agency agreement.

Reason for the change is :
he is in his new capacity will be responsible for Negotiate Agency Agreements
You have two verb-to-be here without a connective such as “which”
