Both are correct. But, in english, we have positive and questioning forms:
I don't know where she is. (possitive, because you are sure about that.)
I don't know where is she, do you? (questioning & expecting an answer.)

You can't say I don't know where is she. It is not a question so 'is' should come before where. I don't where is she is wrong either. There is no verb in this sentence. You don't what?

The correct sentence is 'I don't know where she is.'

Actually,both sentences are correct.
However,some grammar scholars persisting in orthodoxy in English may think ( I don't where she is.) is corect and (I don't know where is she.is not correct.
