嵯峨野 to 清水寺

If you take 嵯峨野觀光火車 from 嵯峨駅, you will get out at 觀光火車 亀岡駅. 觀光火車 亀岡駅 is not the same as JR京都駅.
From there, you take a shuttle bus to JR亀岡駅 (220円).
From JR亀岡駅, you take JR山陰本線 back to JR京都駅 (400円).
From JR京都駅 you take a 市バスbus no. 100 or 206 and get off at 五条坂 or 清水道 and walk up to 清水寺 (220円).

Other choices: from 觀光火車 亀岡駅 either that (1) you take the 觀光火車 back to 嵯峨駅 or (2) take the boat ride back to 嵐山. You may enjoy the beautiful scenery of 保津川 in either case.

When you are back to 嵯峨嵐山, there is no direct bus to 清水寺. You have to transfer either at JR京都駅 or 嵐電四条大宮駅.
So, take either a bus or JR to JR京都駅 or a bus to 四条大宮駅. From there, take a bus to 五条坂 or 清水道 and walk up to 清水寺 as mentioned above.
