You can re-write the sentences as
1) Tom is the best of all the students in this class.
1) Tom is the best among all the students in this class.
1) Among all the students in this class, Tom is the best.
2) Tom has always been popular in his class.

But you cannot replace (among) with (of) in the 2nd sentence.
