Is there any public transport connecting Annecy with Switzerland. I know that Eurail is available but it would take a long journey back to Lyon and then go to Geneva.

There is a regional train (TER) runs between Annecy and Geneve. You don't need to go back to Lyon to take TGV.
Train departs at 07:18, and arrives at 08:35. You can use your Eurail pass and don't need to pay any extra costs or resevation fee.
If this train is a bit early, you can take TER to Aix-les-Bains to change another TER to Geneve
For detail schedule, please check the SNCF website at www.sncf.fr
