The correct answser is:
May I know what your name is?

Let me explain in an easy and simple way.

What is your name is a quesion. But if you add "may I know", then "what is your name" should be changed to indirect speech. And in indirect speech, the verb should be placed after the subject. Another example: I do not know who he is.

"Can I see what is in your handbag" is a completely different story. In this question, "what is in your handbag" is not a question and therefore you need not use indirect speech. So it is not an exception.

"May I know what your name is?" is the correct version.

"May I know what is your name", is simply incorrect. A more correct version of the sentence could be "What is your name?" or "May I know your name?". But to put the "what is" in the middle is not grammatical. However, sentences such as "Can I see what is in your handbag?" are correct. This is an example of when "what is" can be used in the middle of a sentence.
