depending on your budget you can take either domestic flights from tokyo to osaka, vice versa or take the train. JR pass maybe worth it if you are planning to make mutliple stops in between, but of coz taking the airplane is much faster and if money is not a concern for you, go head with that.

I think it's the best if you can arrange something like flying into tokyo, taking train/flight to osaka, then leave from Osaka back to HK, in that way you dont need to waste time to return to the origin city to depart.

And pack light if you are travelling to a bunch of destinations because carrying a lot around trains is very hetic~
